how is it possible to add features directly on top of agile GUI?

Looking the video and docs, tool update the html content in the ear file directly on the Agile server. In this file there is the entire application and it can be customized but it is very difficult to understand which is the correct page to update (as designed by Oracle)
Adding scripts and custom content to Agile pages it is possible to customize them. But it is very dangerous if you don’t know exaclty how pages are rendered and designed.
